Justin Smith says 49ers reclaimed their identity

Defensive lineman Justin Smith said the way the 49ers beat the St. Louis Rams in their most-recent game was just as important as the fact that the 49ers ended a two-game losing streak. Smith said the 49ers imposed their will upon the Rams in a manner similar to the way they did most games the past two seasons. That’s something the 49ers lacked in losses to the Seattle Seahawks and Indianapolis Colts.

Great expectations? Not any more for 49ers’ Baldwin

In terms of expectations, wide receiver Jon Baldwin has already experienced the extremes in his brief NFL career. In Kansas City, he was a 2011 first-round pick whose performance was expected to be commensurate with his lofty draft status. Two years later, the bar is far lower in San Francisco. At this point, fans are hopeful Baldwin can A) outperform A.J. Jenkins, the wideout he was swapped for in August and B) offer a lift to a wide receiver corps which, beyond Anquan Baldwin, has produced 11 catches and 93 yards in the first four games.

Kubiak says the Texans must stay in their pass rush lanes and keep Kaepernick in the pocket

Gary Kubiak spoke on a conference call with Bay Area reporters Wednesday morning. Here is a transcript.

Q: Can you talk about the challenge that faces your staff and your team after such a disappointing loss on Sunday?

KUBIAK: Yeah, that makes it tough. When you go out and play pretty darn well and you don’t finish the product at the end of the day, that’s pretty hard to swallow. But that is part of this league. There are a lot of good teams in this league and a lot of close football games. But you’ve got to be able to get over the ones that you win and move on to the next week, and when things don’t go well you’ve got to be tough enough to move on and be ready to play the next week. Facing you guys, obviously a great football team. Better re-focus real fast to get ready to play.

Q: How has Matt Schaub been in the aftermath of that game?

KUBIAK: It’s tough. That’s part of what we do for a living. If you play the position it comes with the highs and lows of what you do during your career. He’s OK. We’re back at it here today. We spent a lot of time with him Monday and Tuesday. We’re focusing on the next game and trying to eliminate some mistakes and keep our chin up and keep battling. It’s part of this league.

Q: From the reports you would think you guys are worse than 2-2. Is it just high expectations?

KUBIAK: That goes with success. That goes with the territory. Every year people have opinions about teams and what to expect, but one thing you find out each and every year in the NFL, it gets down to how you play. We’ve found a way to win two miracle-type football games with great character. We gave one up the other day. That just reminds you just how difficult this league is. Regardless of how you ended last year, that doesn’t do anything for you. It’s all going to be about how you play this year, how you handle situations, how you handle injuries. We’re going through a tough stretch right now. We’ve got to regroup and keep battling. There is a long, long way to go.

Q: What strikes you about the 49ers’ defense and how them compensated without Patrick Willis and Aldon Smith last week?

KUBIAK: They’re very physical. I think their scheme is tremendous. I think Vic does a wonderful job and always has just scheme-wise and protecting the edges, keeping everything inside, keeping everything in front of them. I think they play extremely hard. Just very impressed with their physical nature of play. The whole team is built that way. When you line up against them, you’re in for a very physical contest. We understand that. We know how gifted and talented they are and how well they’re coached.

Q: How did you prepare your defense this offseason for the read-option offenses?

KUBIAK: We tried to install things for training camp. Obviously we’re not a read-option football team, but it was part of our installation offensively so we could help our defense prepare for the season and work on it throughout the course of camp. You can study it all you want, but I think you’ve got to go on the field and really work on it. That’s what we tried to do as a football team. It is a little bit different, we are catching two of those schemes back-to-back, quarterbacks that run a lot and do those types of things. It’s a big, big challenge. Colin is a hell of a player, got a big, big arm, capable of making plays down the field.

Q: Do you think facing the Seahawks last Sunday helped you prepare for the 49ers this Sunday?

KUBIAK: Yeah, I think there are some differences though in how they go about doing it. Obviously there is some scheme, some zone-read scheme that is similar that you’re trying to prepare for, but you’ve got to do with a lot of interesting personnel – two tights, three tights. I think it’s a totally new challenge.

Q: Kaepernick hasn’t had many designed runs but do you just have to prepare that that could be an element they bring out this week?

KUBIAK: Yeah, well, it’s always got to be part of your preparation because obviously there were a bunch of them last year. But he’s throwing the ball well. Opening day, what did he throw for? 400 yards or something like that? And we faced it last week – drop back, guys are doing a good job of covering and then he runs all over the place and makes plays on you. We saw firsthand what that can do to you last week, especially in the second half. It will be much the same challenge this week.

Q: What is the key defensively when quarterbacks start to scramble? Is there anything you can tell your players to do?

KUBIAK: You have to stay disciplined in coverage. As long as the guy is behind the line of scrimmage, you’ve got to be careful breaking the discipline of your coverage. You’ve got to have rules that you follow when a guy starts to move. It’s things you work on all the time, not just this week. But the best thing that can happen is our guys up front stay disciplined in their pass rush lanes, not losing them in your lanes and keeping them somewhat tied up in the pocket the best you can.

Q: How are offenses playing J.J. Watt? Is there anything they can do besides double and triple-team the guy?

KUBIAK: I think we saw some different stuff Week 1 when Antonio was out. We lost him to a suspension. But since Antonio has come back, we’re pretty balanced in what we’re doing. We do play J.J. a little bit everywhere. He’s very smart in our scheme. We’ve started bounce him around in a lot of places whether it’s base, nickel, those types of things. The longer those two work together I think you’ll see them in more spots, but he’s played extremely well for us. He’s an effort-player and he’s playing extremely well.

Q: Are there any similarities between him and Justin Smith?

KUBIAK: Yeah, I think effort. I’ve watched Justin. I’ve always admired his effort, how hard he plays the game and how physical he plays the game. There are some of those guys where everything looks the same every play and Justin is one of those guys. I think J.J. has been one of those guys his short time in this league. They’re both talented but there is no substitute for your fire to play the game, your effort each and every down.

Q: Did you anticipate Watt performing at this level?

KUBIAK: I don’t know if right coming out we thought it would happen that fast, that quick. But what we did believe is we thought we were getting a play maker from the get-go. When you go back and study him from college, it seemed like every time there was a big play needed, this guy was making it – blocking kicks, knocking down balls, he just has a knack for always making big plays. And I think he’s only getting better athletically. He was a tight end and he moved to defense. The uphill climb is just amazing. And then you add his passion to play football and his drive to be successful. That’s the one thing you always try to measure when players come out. One thing about this kid, he’s as driven as anyone I’ve ever been around.

Q: Having a veteran like Andre Johnson, how his game evolved?

KUBIAK: He’s amazing. I’ve been fortunate to have been around some good ones – I was with Jerry for a short period of time, had Rod Smith in Denver who I thought was a great player. Andre is in Year 11 and he just continues to improve. I think he really takes care of himself. He’s a two-day-a-week practice guy. We’ve got a regimen to keep him fresh. And getting our young guy in the draft (DeAndre Hopkins) has helped us balance the field a little bit. Andre isn’t getting the double attention on a consistent basis, he’s obviously still getting is quite a bit. Andre is very smart. We’re able to play him a lot of places. He doesn’t panic. He can handle a lot of football.

Q: You brought up your time in San Francisco. This is the last year in Candlestick. Can you go back to that 1994 season or any other special memories of Candlestick that you have?

KUBIAK: I’ve been coaching a long time and the bulk of my career has been in Denver and Houston. I had one stop in San Francisco and we won a championship. That was a lot of fun. The thing I do remember was it wasn’t easy. I remember how difficult it was and how we got rolling and overcame it and just played extremely well. A lot of great players. A lot of great people. George was a wonderful person to work for. Mr. DeBartolo was a wonderful, wonderful man to get to know and great to my family. That crowd in San Francisco is just tremendous. I couldn’t have asked for more. It was a one-year stop but it was an enjoyable one. I can tell you that.

James deletes tweet referencing frustration with playing time

LaMichael James, inactive for the 49ers' first three games before seeing action in Week 4 against the Rams, took to Twitter to express frustration over his limited role.

Whitner fined $21K for unnecessary roughness penalty

Donte Whitner was called for an unnecessary roughness penalty late in the 49ers' 35-11 win over the Rams last Thursday night. He did not agree with the call, and voiced his displeasure on SiriusXM NFL Radio the day after. "I think I’m just supposed to let them catch a touchdown now. I think that’s what the National Football League wants, but I’m not going to give them that. I’m going to continue to play physical, continue to hit the right way, lead with my shoulder, and I’m not targeting anybody’s head.”

49ers cut B.J. Daniels and Owen Marecic, sign John Skelton and Jermaine Cunningham

The 49ers just announced they’ve cut QB B.J. Daniels and FB Owen Marecic and signed LB Jermaine Cunningham.

Are you surprised the 49ers cut Daniels? Do you think he will clear waivers and the 49ers will place him on their practice squad or will another team claim him.

According to Adam Schefter, the 49ers will sign QB John Skelton. Skelton beat the 49ers when he was a Cardinal in 2011. He is big and has a strong arm but is not mobile.

Breaking: Justin Smith didn’t always give full effort in high school

Given his legendary commitment to his craft, you’ll be surprised to hear this: Niners defensive tackle Justin Smith didn’t always give maximum effort during his career at Jefferson City (Mo.) High. Yes, the NFL’s Hardest Working Man didn’t go full throttle in practices during his part of his junior season, according to his head coach, Ron Cole. I stumbled onto this jaw-dropping revelation in August when I went to Smith’s hometown, Holts Summit, Mo., for this story. As it turns out, Smith’s lack of effort wasn’t due to sloth, but his desire to blend in with his buddies. Smith, who accepted a full-ride scholarship to Missouri after his junior season, didn’t want to be viewed as special: The Guy just wanted to be one of the guys.

Schaub, Texans coping with tough loss before Candlestick visit

A week before meeting the 49ers, the Houston Texans owned a 20-3 halftime lead Sunday on the 49ers’ arch rival, the Seattle Seahawks. “We’re going to get right back in that same spot and finish the job,” quarterback Matt Schaub said Monday on his weekly radio show regarding the Texans’ intentions for their Candlestick Park visit. Schaub and [...]

Jerry Rice says consulting with 49ers’ young receivers would be ‘fantastic’

If the 49ers want receiving help, Jerry Rice is willing to contribute – as a consultant. No, Rice isn’t looking to put back on a 49ers uniform, three years after getting enshrined into the Pro Football Hall of Fame for his unparalleled, 20-year career. Nor is Rice looking at becoming a full-time coach. But to “maybe counsel these guys, I’d love to do that,” Rice said Monday on a media conference call promoting his role in the upcoming Golf Channel series “Big Break NFL Puerto Rico.”

Only 3 of 12 remaining opponents have winning records

The 49ers went a lackluster 2-2 in the season’s proverbial “first quarter.” Still to come are 12 games, only three of which are against teams currently with a winning record. Those upper-echelon foes are the Tennessee Titans (3-1; host 49ers on Oct. 20), the New Orleans Saints (3-0; host 49ers on Nov. 17) and the Seattle Seahawks (4-0; visit 49ers on Dec. 8). All other opponents have one or no wins, except for the 49ers’ next two teams they’ll host over the next two Sundays: the Houston Texans (2-2) and Arizona Cardinals (2-2).

Film review: Miller, run-blockers excel; Brown aggressive; Iupati update

Coaches always say losses are never as bad as they seem when examined on film the next day. The opposite can be said of wins. When a team wins 35-11, as the 49ers did Thursday in St. Louis, you expect …

Shaky Schaub hopes to end pick-six streak against 49ers

Niners fans weren’t thrilled with Texans quarterback Matt Schaub on Sunday. And they were hardly alone. With Houston leading Seattle by seven points and less than three minutes left, Schaub’s wounded-duck, third-down toss was intercepted by a noted 49ers nemesis, Seahawks cornerback Richard Sherman, and retuned 58 yards for a game-tying score. Seattle (4-0), which trailed 20-3 in the third quarter, eventually won, 23-20, in overtime to remain two games ahead of the 49ers in the NFC West.

Q&A: 49ers won’t rule out trading for Britt, Gordon but …

Most of your questions on the matter have begun, “any chance …?” Well, yes. I spoke to a team official on background who said the 49ers never would rule out trading for anyone, including the receivers mentioned above. But he …

Gore’s latest TD wasn’t goal-to-go like so many others but inspires trip through his record run

Was Frank Gore’s latest touchdown the best of among his 49ers-record 53 rushing touchdowns? “I don’t know. I have a lot of touchdowns,” Gore responded after the 35-11 win over the Rams. “Happy I got in there, though, and happy we got the ‘W.’ That win, in their only Thursday night game this season, sent the 49ers home happy from St. Louis and into a long weekend. Their next game is Oct. 6 against the Houston Texans on NBC’s “Sunday Night Football.” Gore’s latest score probably is not atop his honor roll, especially if factoring in the four rushing touchdowns from last postseason, including the NFC Championship game-winner at Atlanta?

Whitner takes shot at NFL regarding penalties

For the second time in as many weeks, 49ers safety Donte Whitner is taking exception to a penalty that was assessed against him. After an end zone hit on St. Louis Rams wide receiver Chris Givens in the fourth quarter Thursday night, Whitner was called for an unnecessary roughness penalty.

49ers Mailbag: WR moves not a necessity

In terms of big names, the 49ers are razor-thin at wide receiver, but they could have the numbers to fill the void left by Quinton Patton.

Patton has broken foot; Baldwin poised for more action

Patton, who sustained a broken finger during training camp, limped off the field on the final play of the first quarter and did not return. Based on his first-quarter playing time, the fourth-round pick was poised to assume a more prominent role in the offense. Patton played seven of 12 first-quarter snaps Thursday after averaging 7.7 snaps in the first three games.

Harbaugh: It’s ok for Kaepernick to give in to the Dark Side

Anyone else get a distinct Return-of-the-Jedi vibe from Jim Harbaugh today when he was talking about Colin Kaepernick and the quarterback’s predilection for negative Tweets? If you’re not familiar, Kaepernick this week admitted to not only reading but marking as …

Snap judgments: Skuta starts and Lemonier shines; more snaps for Baldwin?

Veteran Dan Skuta started Thursday’s game at right outside linebacker in place of Aldon Smith. But it was rookie Corey Lemonier who ended up playing more snaps — 43 of the the team’s 67 defensive plays compared to 32 for …

Report card: Run offense/defense merit highest grades

Here is how the 49ers graded out in their 35-11 win Thursday night over the host St. Louis Rams: Pass offense: Colin Kaepernick overcame another shaky start and rekindled his combination with Anquan Boldin (five catches, 90 yards) and Vernon Davis (two catches, 12 yards), each of whom caught a touchdown pass. Fullback Bruce Miller made some key catches and Jon Baldwin finally debuted with two receptions. The line improved and can only hope Joe Staley’s late-game leg injury doesn’t have lingering effects. Grade: B Run offense: Frank Gore matched his fifth-highest career total with 153 yards on 20 carries. His 34-yard touchdown run on fourth-and-inches was a thing of beauty as he blew through a hole behind Mike Iupati’s block on a classic, power call. Kendall Hunter sped his way for a 29-yard, fourth-quarter touchdown. Anthony Dixon found the end zone, too. Only LaMichael James’ season debut was a bust (three carries, zero yards). Grade: A

Kap’s message to angry fans: ‘They can tweet to me tonight’

Following the 49ers' 35-11 victory over the Rams Thursday night, Colin Kaepernick appeared on the NFL Network's postgame set. "Many people say you favorited a lot of the ignorance that was going on on Twitter. How can it not bother you, and how do you utilize that to step your game up and take it to the next level?" Deion Sanders asked the 49ers quarterback. "The same people that are writing those things know nothing about me," Kaepernick said. "They know nothing about what's going through my mind; the work I put in. So, those things are said out of pure ignorance. So for me what really matters is what my family thinks, what my teammates think, what my coaches think.

Do-it-all Bowman steps up for depleted defense

The 49ers, a team that suffered few injuries on their way to the Super Bowl last season, have been riddled with losses early this season. In their fourth game of the season, they were missing their nose tackle Ian Williams to a broken ankle, pass-rusher Aldon Smith to alcohol rehabilitation and Pro Bowl linebacker Patrick Willis was inactive for the game with a groin pull.

49ers ‘dodge a bullet,’ Staley’s injury doesn’t appear serious

It appears the 49ers’ win Thursday night won’t be accompanied by a significant loss. Pro Bowl left tackle Joe Staley was injured when running back LaMichael James fell on the back of his legs with 1:50 left in San Francisco’s 35-11 win over the Rams, but Jim Harbaugh said his injury wasn’t serious. Staley walked out of the X-ray room without a limp after the game, which was a bit of a surprise given the apparent severity of his injury. Staley remained on the field for several minutes and a cart was summoned to the field as a group of concerned teammates huddled over him. Staley, however, eventually walked off the field, with assistance from two trainers.

More of Gore leads 49ers to prime-time romp over Rams

The 49ers turned to an old remedy to help cure what ailed their gasping-and-wheezing offense: Frank Gore. After he curiously received only three second-half carries four days earlier, Gore rushed for 153 yards on 20 carries and had a 34-yard touchdown dash to lead the 49ers to 35-11 win over the Rams on Thursday night. The victory snapped the first two-game losing streak of the Jim Harbaugh era as the 49ers rediscovered their power-running game, which had served them quite well the previous two seasons. Gore’s 153 yards matched the fifth-highest total of his nine-year career, were his most since Dec. 14, 2009, and were 11 more than he had in the first three weeks of the season. Fourth months removed from his 30th birthday, it’s clear the old guy still has something left.

More injuries: WR Patton out with foot injury

Add another player to the 49ers’ ever-growing list of walking wounded. Wide receiver Quinton Patton incurred a foot injury sometime in the first half and limped off the locker room. He was officially declared out of the game by the 49ers shortly after. The other 49ers who are out of Thursday’s game are LB Patrick [...]

WR Moore joins Asomugha, Willis on inactive list; TE Davis, WR Baldwin, RB James active

Marlon Moore, who had only one catch as the 49ers No. 3 wideout through three games, is inactive, and former Chiefs receiver Jon Baldwin instead will suit up for the first time. Also bolstering that embattled receiver unit will be Vernon Davis, who is active after missing Sunday’s game because of a hamstring injury. Linebacker Patrick Willis (groin) and cornerback Nnamdi Asomugha (knee) won’t play because of their injuries; Moore is a healthy scratch, it’s believed. Michael Wilhoite will make his first career start, in place of Willis.

Willis, Vernon Davis will be game-time decisions

The 49ers won't know if Patrick Willis or Vernon Davis will play against the Rams until pregame warmups. Nnamdi Asomugha is unlikely to play.

Team effort explains 49ers’ late-game meltdowns

Instead of finishing strong, the 49ers have been finished off the past two weeks: In the fourth quarter of their losses to the Seahawks and Colts, they’ve been outscored, 31-0. This week, defensive coordinator Vic Fangio was asked about the late-game collapses, which turned competitive contests into laughers (the 49ers trailed Seattle 12-3 entering the fourth quarter and faced a 13-7 hole against Indianapolis).

Whitner: ‘Crown of helmet’ penalty won’t draw NFL fine

Niners safety Donte Whitner said he won’t be fined for his unnecessary roughness penalty on the first play of Sunday’s 27-7 loss to the Colts. Whitner was flagged for hitting with the crown of his helmet when he drilled running back Ahmad Bradshaw on a three-yard reception. However, replays showed Whitner hit Bradshaw with his shoulder. Whitner said the NFL told the team this week that it was an incorrect call. “They called and our coaching staff talked to the league and they said it wasn’t a penalty and I wouldn’t be fined,” Whitner said. “Especially seeing what Dashon’s going through, I was relived.”

9 questions, 86 words: Kaepernick speaks with the St. Louis media

Before each NFL game, the beat writers for each team request an opposing player to speak with on a conference call. This week, for example, the 49ers beat writers selected Rams chatty cornerback Cortland Finnegan. It was a pleasant experience. Finnegan answered questions for 11 minutes and 36 seconds today and the give-and-take ended with a first: Finnegan praised the intellect of sports writers (although I have a sneaking suspicion he may have been kidding). “They’re brilliant,” Finnegan said of sports scribes. “All of them went to MIT, and Harvard, and Yale!”

Gore frustrated with losses, not role in 49ers offense

Running back Frank Gore was upset and frustrated. There was no question about that. But Gore said his anger was with the team’s 27-7 loss to the Indianapolis Colts on Sunday, not with his involvement – or lack thereof -- in the team’s offense. Gore bristled at any notion that he might be upset with coach Jim Harbaugh or offensive coordinator Greg Roman. And he certainly was not yelling at Harbaugh on the sideline, he said. “I’m cool with Harbaugh,” Gore said on Tuesday. “That’s not me, anyway. That’s not me. I’m good.

CB Morris promoted from practice squad, likely means Asomugha out with knee injury

Nnamdi Asomugha’s fourth-quarter knee injury Sunday apparently is serious enough that the 49ers have promoted rookie cornerback Darryl Morris from the practice squad. Morris, undrafted out of Texas State, fills a roster spot created by Aldon Smith’s move Monday to the non-football-injury list. To help with linebacker duties on the practice field, the 49ers signed [...]

How tweet it is: Finnegan says incident with Dahl ‘water under the bridge’

After signing with the 49ers in March, backup safety Craig Dahl divulged some trade secrets he learned during his tenure with the Rams. Last year, he said, the 49ers made a habit of tipping their offensive plays, tells that could explain why St. Louis (7-8-1 in 2012) went 1-0-1 against the NFC champions. After Dahl shared that information with the Bay Area media in June, Dahl’s former teammate, Rams cornerback Cortland Finnegan was, well, not pleased.

Did your anti-Kaepernick get ‘favorited’ by embattled QB?

Colin Kaepernick is under social-media fire, apparently to his motivational delight, after enduring back-to-back losses for the first time as the 49ers starting quarterback. Kaepernick has “favorited” bitter Tweets condemning his struggles after blowout losses to the Seattle Seahawks and Indianapolis Colts. That bulletin-board, er, Twitter-post material – as first noted by NFL.com’s Dan Hanzus [...]

Justin Smith warned 49ers to be wary of recent success

At the end of every Friday practice, the 49ers gather at midfield for Wise Words. It’s typically a player who is chosen to deliver a message of his choosing, and on the most recent Friday team captain Justin Smith was …

Gore, several other offensive starters debut on season-high injury report

Frank Gore looked like he got dinged up in Sunday’s 27-7 loss to Indianapolis, and Monday’s practice report revealed the 49ers’ running back has a knee injury. Gore was a full participant in the walk-through practice, and coach Jim Harbaugh said earlier in the day that no physical ailment kept Gore from carrying the ball more in the second half. Gore came up favoring his left leg after back-to-back carries to open the second half. He had only one other carry but did played the remainder of the game, often in pass protection for quarterback Colin Kaepernick. Gore finished with 11 carries for a season-high 82 yards, including eight carries for 70 yards before halftime.

How do Baldwin, James fit into 49ers’ offense?

Wide receiver Jon Baldwin was a first-round draft pick in 2011. Running back LaMichael James was chosen in the second round a year later. With the 49ers’ offense struggling, Baldwin and James have not been able to provide any assistance. Baldwin, acquired in a trade from the Kansas City Chiefs on Aug. 19 for A.J. Jenkins, has been inactive for the first three games. James sustained a left knee sprain in the final exhibition game. But he wrote on Twitter on Sunday night that his knee “feels fine” and “I’m ready to play.” James has also been among the 49ers’ seven inactive players for each the 49ers' first three games.

Harbaugh reiterates support of Aldon Smith, talks of team’s ability to ‘whip’ adversity in face

Jim Harbaugh declined Monday to “rehash” the 49ers decision to play Aldon Smith on Sunday, and the coach instead discussed how they’ll forge ahead without their sack leader, who is on indefinite leave for treatment after his recent drunken-driving arrest. “There’s adversity. There’s an opportunity to stare it in the face and whip it,” Harbaugh said.

Harbaugh offers few answers, hints at Jon Baldwin’s 49ers debut

After last week’s blowout loss to Seattle, Jim Harbaugh said that quarterback Colin Kaepernick was the lone playmaker on offense. Today, he couldn’t find any bright spots on the unit. “You never lay it on one spot,” he said. “If …

Willis scheduled for MRI on groin

All-Pro linebacker Patrick Willis is scheduled to undergo an MRI examination Monday on his groin, 49ers coach Jim Harbaugh said. Willis, who sustained the injury while in pursuit of Indianapolis Colts wide receiver Reggie Wayne on a late-third quarter play, is not expected to be ready for the 49ers’ game Thursday night against the St. Louis Rams. Said Harbaugh, “We’ll leave that to the evaluation and the opinion of the doctors.”

How will the 49ers fix this?

It is the day after one of the worst days in Harbaugh Era history, and for the first time in years, that era is being scrutinized not with slackjawed admiration for budding genius, but for dry rot at the base. Overreaction? Time will tell. Adversity? Most definitely. But he and his operation face its first truly existential question, namely: Are they as good coming off the pace as they are frontrunners? The days from zero to Super Bowl final series were swift and seamless. Everything worked, and anything that didn’t work right away worked even better moments later. No 49er coach going back to Buck Shaw hit the ground running the way Harbaugh did, and no organization hit so many home runs so early in the count as the Harbaugh-Baalke-York administration.

Day-after notes: Aldon Smith’s potential replacements, WR issues

he 49ers likely will use a committee of defenders to fill in for Aldon Smith, who went on indefinite leave Sunday after playing all 72 defensive snaps in their 27-7 loss to the Indianapolis Colts. Smith was a part-time player in 2011, so look for defensive coordinator Vic Fangio to again shuffle players into that spot at right outside linebacker and right defensive end, depending on if it’s a run or pass situation.

Report card: All-around team effort keys losing streak

Here is how the 49ers (1-2) graded in their 27-7 home loss Sunday against the Indianapolis Colts (2-1): Pass offense: VernonDavis’ first absence in 99 straight games proved glaring as no receivers stepped up to fill that complementary role next to Anquan Boldin. Colin Kaepernick had better protection than a week ago but looked out of synch (13-of-27, 150 yards). Kyle Williams and Quinton Patton each missed a catchable ball. It’s time to see if former Chiefs wideout Jon Baldwin can contribute. Grade: F Run offense: Frank Gore understandably fumed after the game, getting only three second-half carries following a breakout first half of eight carries for 70 yards. The 49ers aren’t using the zone-read scheme that Kaepernick often excelled in, and instead his runs have become desperate scrambles. The two-handed pitch wasn’t a good look, either. Grade: D+ Pass defense: Five penalties, one sack and no interceptions led to a victorious Andrew Luck. Aldon Smith’s presence was highly debatable, between his Friday arrest and post-game leave of absence for alcohol treatment. By playing Smith all but one snap, his upcoming replacements didn’t get reps heading into Thursday’s game at St. Louis. Hey guys, first cornerback to make an interception this season wins a new contract? Grade: D

Harbaugh, York, 49ers receive badly needed comeuppance

The obvious, A-plus-B-equals-C way to view Sunday’s implod-o-rama at Candlestick Park is to say that karma and the Law Of Finite Fortune took turns on the San Francisco 49ers. Karma, because they allowed defensive end Aldon Smith to play Sunday’s entire loss to Indianapolis two days after his DUI arrest; and the Law of Finite Fortune, because they are seeing just how vast the difference is between a season with minimal injuries and a season with plenty of them. The overarching truth to come from such a comprehensive, even crushing, 27-7 loss is that the 49ers can be dealt with now. They can have their running game taken from them. They can have their passing game taken from them. Their quarterback can be muzzled, and their defense can be controlled.

Aldon Smith taking indefinite leave to seek treatment for self-described ‘problem’

Aldon Smith is taking an indefinite leave from the 49ers to seek treatment after Friday’s arrest for suspicion of drunken driving, team CEO Jed York said after Sunday’s 27-7 loss to the Indianapolis Colts. Smith, who played in the game, vowed to “fix” what he confirmed was a “problem,” in the wake of his second [...]

49ers’ offense again absent in 27-7 loss to Colts

The 49ers’ offensive malaise entered its second week Sunday in a 27-7 upset loss to the Colts on Sunday at Candlestick Park. On the heels of a desultory 29-3 defeat in Seattle, San Francisco collected as many punts as points and Colin Kaepernick struggled to locate open pass-catchers against Indianapolis’ man-to-man coverage. With tight end Vernon Davis sidelined for the first time since 2007 with a hamstring injury, Kaepernick completed 9 of 21 passes for 98 yards with an interception. In his last two games, Kaepernick has completed 22 of 49 passes for 225 yards with no touchdowns and committed six turnovers. The last time the 49ers scored a combined 10 points in back-to-back games was in 2007 when they lost to Seattle (23-3) and Baltimore (9-7) in Weeks 4 and 5. On Sunday, the 49ers lack of a proven No. 2 wide receiver was glaring. Of Kaepernick’s nine completions, five went to Anquan Boldin. He didn’t complete a pass to another wide receiver until he connected with Kyle Williams for a six-yard gain with 1:15 remaining.

LB Aldon Smith will play; TE Vernon Davis inactive

Niners outside linebacker Aldon Smith is active for today’s game against the Colts at Candlestick Park while tight end Vernon Davis will have his streak of 93 consecutive games played snapped because of a hamstring injury. On Friday, Jim Harbaugh said he expected Smith to play in the wake of his arrest for suspicion of [...]

Bart Scott and Amy Trask: Aldon Smith should have used “Player Protect” service

Roddy White posted this on twitter Sunday morning: “Aldon smith isn’t right in any way form or fashion but come on guys don’t act like you never did it you just got away with it.”

Bart Scott and Amy Trask responded to White’s tweet this morning on CBS. I thought you’d be interested so I’m passing it along to you. Here’s a transcript courtesy of CBS:

Bart Scott: (Roddy White) says don’t act like you never did it? Nada kid. Not me. Especially when you have so much on the line. You’re making millions of dollars, you can afford to have a personal driver. Shame on you Roddy White for even going there. You can’t put everybody in a box and say that everyone has done it. I’ve never done it. Player protect is a service you can call. The team pays for it. I used player protect so much that I knew everybody on a first name basis. Let me tell you something, I went to the grocery store, I called them. I called them for everything. Hey, if I’m not paying…

Amy Trask: From a front-office perspective we want players using those services. It’s just excruciatingly frustrating (when these services aren’t used) when you litter the locker room and the player lounge, and the entire organization with information about these services… And by the way, there is not a person on staff when I was with a team, that if I was called or they were called at 3:00 in the morning, or 8:00 in the morning, or 7:00 in the morning… I would have picked anyone up. No questions asked. But the frustration in providing these services – I get it, maybe a player may not want to call someone on staff, but the services are confidential. The player services are confidential.

Bart: Woody Johnson laid it out (for us). You get picked up in a limo (with) TVs. Why would you ever want to drive anyway? And they are off duty police officers, so if anything happens, they’re police officers. They can handle the situation.

Colts-49ers matchup No. 1: Kaepernick vs. Luck

The players in the top matchup will never be on the field at the same time, but their performances will go a long way in determining the winner of Sunday’s game. Andrew Luck finished second in the NFL Offensive Rookie of the Year voting last year behind Washington’s Robert Griffin. And Colin Kaepernick, in just 10 starts, blasted onto the scene as one of the league’s new superstars. Luck and Kaepernick are arguably the top two young quarterbacks in the league. Their association dates back to July of 2011, when they met for the first time at the Manning Passing Academy in Louisiana.

So long, streak? TE Davis questionable after not practicing this week

Davis hasn’t missed a game since Oct. 7, 2007, when he sat with a knee injury. He didn’t make a bold proclamation Friday about his ability to continue his consecutive-games-played streak.
